Sid Vicious reference in Claptastic Voyage. Atleast it appears to be.
During the rocket surgery mission the science lady (forgot her name) mentions a basketball movie with a song about flying. The movie is Space Jam and the song is Fly Like an Eagle.
Could it also be I Believe I Can Fly? I haven’t played that mission in a while but I’m remembering that song for some reason. I think they were both on the soundtrack, so….uh, yeah. I guess they were looking for any song with the word “fly” in it. 
The “so Much Serenity” location is a reference to the classic Aussie film, ‘The Castle’.
Janey’s “I’m as dry as a…” comment is a reference to the many variations of that saying in Oz. All of them are rude, which is why she doesn’t finish the sentence!

Final mission in Claptastic main quest, “END OF LINE”, possible reference to Disney’s live-action sci-fi classic, “Tron”, from 1982. Master Control ended all its interactions with programs/users with the words, “END OF LINE”.
If only they’d also included Missy’s “The Rain (Supa Dupa Fly)”.

I just remembered another one. The chime that sounds when the woman announces stuff in Concordia is the same chime that plays at Flinders Street station in Melbourne. It’s probably the same chime used in many other places too, but the chime followed by the female, slightly bored, voice reminded me of Flinders Street in a big way.
Also, the ‘Your Mum’ grafitti around the place is a common Aussie insult:
Person A: “Hey, I’m gonna bash you!”
Person B: “Your Mum”
That’s not exclusive to Australia…
In detention cell area of Hub of Heroism, when freeing Nakayama, you’re asked “what is your rank and serial number?”. Reference to Star Wars Episode IV because you smash the consol (Han shoots it in the movie) causing waves of enemies to attack.
Suprised no one else noticed this.

There are several space-relevant movies referenced in TPS including Star Wars, 2001, etc., but has anyone noticed any Star Trek ones? Seems odd they would leave it out, so I most likely missed them.
The Claptrap’s Consciousness “I can tell you where to put that! And that’s not rude” is a reference to an insult too.
Final mission is System Shutdown. END OF LINE is the mission before the last.
